Theenzymecleaveswithinthedi-N-acetylchitobiose (GlcNAc-GlcNAc)coreofhighmannoseandbiantennarycomplextypeN-linkedglycansofoligosaccharide,glycopeptideorglycoproteinsubstrates.AsingleGlcNAcresidueremainsattachedtothemoleculeafterhydrolysis,therestoftheglycanisreleased.ThisspecificityisdistinctfromPNGaseF(GKE-5006),whichcleavesbetweenasparagineandtheinnermostGlcNAcofN-linkedglycans.EndoF2cleavesbetweenGlcNAc-GlcNacin biantennaryglycansatarateapproximately20timeshigherthanhighmannoseglycans.Theenzymeisnotactivetowardshybridtypeortri-andtetraantennaryoligosaccharides.
